Default 99 Tahoe with whipple kit need help :(

Working with a 99 tahoe, it has a whipple kit on it. Truck runs horrible, stalls difficult to restart, makes it seem like it is flooding. Once i disconnect whipple efi ecu the truck runs great, except it has no boost.. Im new to this, so the question is, what does the whipple efi ecu do? and would it do any damage to run the truck lightly to get back and forth to work without it connected? Since it is undriveable currently. Are there any known rebuilders out there that can rebuild this unit? any info would be greatly appreciated, thank you in advance.

The ECU does two things, it controls the auxiliary fuel injectors and ties to selected existing engine sensors to prevent engine damage under boost e.g. lean condition registered by O2 sensors. In this state, the computer will cause the blower to bypass. Unplugging it will absolutely cause no harm if you arent into the throttle all the time (computer cant sense lean condition). The on board truck ECU will take out timing when it senses lean.
