We have customers still running the stock driveshaft and rear end making over 750rwhp. At that level though most go with a one piece alum driveshaft, Detroit Tru Trac and possibly some axles. Putting in a 3.73 gear helps out as lot as well. The tranny on our car has been flawless. We're still on the stock clutch and have had no issues. There were a lot of 07 GT500's with clutch issues which Ford has a TSB for but thankfully we weren't part of that.
